The following command are used to build tree
prokka --mincontiglen 100 --prefix sample_name sample_name.fasta --force
roary -e -s --mafft -p 4 *.gff -f treename -v
iqtree2 -m MFP -B 1000 --bnni -T AUTO

Please note that do not upload plasmid sequences, as plasmid sequences often fail to build phylogenetic trees by the core-genome.
